You'd need QUOSA to grab PDF's and them move them into EndNote. See: http://www.quosa.com
Using EndNote, you need to have the reference in your library (by exporting from a journal site or database or via EndNote connection to a database) and then download the pdf separately and drag and drop the pdf tolink it to the EndNote reference.
