I haven't used Endnote that long, so someone else might be able to offer a better insight, but until then, I'll tell you what I do. I download the PDF from the data source such as JSTOR. Then I import the citation, then associate the PDF to the citation in Endnote. As I said, I'm not sure if there is an easier way, but it works.
