To get two bibliographies, you might try using different temporary
delimiters for your main text and for your supplement. I.e., use {} for the
main text, but [] for the supplement. Endnote will only recognise one at a
time, so you can continue to work as normal but one section of your document
will not automatically format (CWYW).
At the end of your process, you can then put your cursor in the
bibliography, press ctrl+sh+F9 (unlink field), go format bibliography and
change the temporary delimiters, and generate the bibliography for your
supplement.
There's no way I can see of getting them to cross-reference, though. You'll
have to do this manually.
