Formatting multiple chapter with EndNote 4.0

Hello:
I am about to complete my PhD thesis
which consists of 9 chapters.
I know that EndNote requiers chapter to
be joined in a master document to format the refs.
Still, master docs are notoriously difficult to work
with. My idea was to format individual chapter and
save them. Then join the chapters in master doc just for
the purpose of generating the full reference list.
I would then save the refs and use the original single
formatted chapters to do the rest of the formatting/layout for the thesis.
Problem is, since some refs are by the
same author (w/same year of pub.) this will make problems of how to handle
f. ex. (Abbink 1999) in chapter 1, is really (Abbink 1999 a) etc.
and in a Chapter 2, (Abbink 1999) is really (Abbink 1999 b) etc.
Of course I could search and change this one by one --
but my question is: is there a workaround?
Any ideas welcomed (I use Word97 and EndNote 4.0).
Yours,
Are

Hi Are,
My advice is to go with the master document. It's really not as notorious as
you've heard, at least not since Office 97 (prior to that is another story).
Formatting of the references can take a while, and even hang sometimes, but
in general it's fine. Just keep backups, which i assume you're doing anyway.
Also make sure you have as much RAM and HDD space as you can. Using master
documents certainly removes more problems than it creates. BTW i did my
thesis with Word97 and EN3, two years ago. EN4 is better.
Matt

Not really...! [the only real advantage to using a master document is
if your library contains a number of references which aren't cited in
your final text and which you don't want in your bibliography.]
>Still, master docs are notoriously difficult to work with.
If you are seriously concerned with this, back up your chapters, and
then set aside a few hours to try and get a master doc to work, and
if it's not happening, use an alternative solution [see below].
>Problem is, since some refs are by the same author (w/same year of
>pub.) this will make problems of how to handle f. ex. (Abbink 1999)
>in chapter 1, is really (Abbink 1999 a) etc. and in a Chapter 2,
>(Abbink 1999) is really (Abbink 1999 b) etc.
Solution: take 15 minutes, work through your library and identify all
of these references from multi-paper/year authors. Select them all in
EndNote, and insert this 'citation' into /each/ chapter.
There are several ways of /placing/ this faux citation: perhaps the
easiest is to add a section at the end of each chapter [make sure it
starts on a new page] and put the references in there. [I stuck them
at the end of each Chapter's table of contents section, just *don't*
insert them in the main text of your chapter.
If you do this, when Endnote scans each chapter it will see the
multiple references to each author's work and you won't get any
examples of (Abbink 1999) when you want (Abbink 1999b). Now all you
have to do is to remember to not include this fake citation in the
final copy: if you have placed them at the end of each chapter in a
separate section which starts on a new page, you can just print out
the file and throw away the last page.
Now there are two disadvantages to this: firstly, you will have to
create your final bibliography yourself: i.e. copy and paste the
formatted references out of Endnote into Word, and this may involve
identifying which references in your final library are actually used
[this doesn't happen if you rely upon a library that has *only* cited
references in it]. The other disadvantage is that you won't be able
to use the Master Document feature to auto-generate your table of
contents, list of tables etc..
