And exactly why would you want to? You can recover the references into a new library (but they will have different numbers) via the recover travelling libarary command (from Word document, endnote toolbar, export traveling library). To get the references with the same numbers, the workaround I have used, is to unformat the references in the document, save as an RTF and format and use the format paper option. This will produce a list of references used in the paper, and you can hide those and select and delete the rest (ON A COPY). You now have a Paper specific version of the library, with the correct record numbers.

For example, when I have thesis from last year (thesis2008.doc) with its own library (articles2008.enl), and now I copy this thesis to the new file (thesis2009.doc), and also copy endnote-library (articles2009.enl), can I manually set articles2009.enl for the file thesis2009.doc and then make changes in articles2009.enl and see apropriate changes in thesis2009.doc?

I am not sure of this - and I am not sure you edit the linkage. It will look in the open library for a match or keep the "travelling version" of the references, but if you copy from one document to another, it might not bring the "travelling" references with the text. (Although there is all that information in the field, so maybe it does?) -- If you have both libraries open, it will pull from both though, unless they are overlapping libraries. Then you should open one and format and then close it and open the other and format. Otherwise if the same reference is in both libraries with the same record number, Endnote asks which one you want to use.
