A quick question: When using the PubMed (NLM) connection script, any
citations from journals with acronyms for titles, such as JAMA, BMJ, and
CMAJ, appear in my libraries as Jama, Bmj, Cmaj. Can I tinker with the
connection file so this doesn't occur? Is there any reason why I might not
want to tinker with the file and keep doing this by hand?

Try the following:
Go to: File - Connection Files - Edit "PubMed".
Then in the edit menu Click on "Field Editing".
For "Field Editing for:" pick "Secondary Title".
Set to "Do Not LowerCase"
That should do it. The journal 'JAMA" will not be changed to "Jama".
