I experienced the same problem (two-commas for multiple citations
involving a single author) and downloaded the patch (9.01) available at
the EndNote website http://www.endnote.com/support/EN901_Win_updater.asp

The patch cleared up the two-comma problem as well as the others listed
below:

Cite While You Write:
Fixed issues with dates / prefixes with multiple authors in an in-text
citation.
Fixed issues with removing spaces from the title field before a colon.
Formatting bibliography with more than one reference from same author no
longer leaves two commas.
Improved CWYW's ability to resolve citations from multiple open
libraries.
CWYW 'Traveling library' can now be exported into a new library.
Insert Note correctly numbers intext citations for numbered output
styles.
Improved handling of author, date, and record number.
A correction was made to the Electronic source reference type of Chicago
15th A style which will correct issues with multiple citations.

Hi all,

I was wondering if anyone else is experiencing difficulties with EndNote
9 and APA 5th. Since upgrading from EndNote 7, I'm having problems with
multiple citations from the same author, so that I get two commas
instead of
one: (Little, 1990, , 1992, , 2003; Spencer, 2000) etc. I have EndNote
set to leave out the name of repeated authors and to use commas between
multiple citations of the same author. Changing either of these appears
to make no difference. I think that the Citations > Templates that comes
with the program is different to the template that I had before. Is it
me or is it the program?

Thanks,

Tammy,
UTAS
