The additional comma may have been entered by mistake into the Abbreviated Author List settings. You can either download a new APA output file to replace the one you're currently using or check the settings yourself. To check the Abbreviated Author List settings, go to the EndNote toolbar, select EDIT, OUTPUT STYLES, EDIT APA 6th. In the APA 6th dialog box, locate "Citations" then click to select "Author Lists" (refer to attached image). Check the First Appearance setting (button labeled "1") to see if the extra comma was inserted - if so delete the comma, close/save the output style. Note that the modified APA output style will be saved as a copy (i.e., APA 6th Copy) so adjust EndNote and MS Word to use the modified and not original output style file.
