1. Ensure the Author fields of both references are identical. Do the
same for the Year fields.
2. The logic that Endnote uses to sort your references is defined in
your output style. You need to edit that (edit/output style/<style
name>) and look under bibliography for the order-by criteria. Choose the
"other" or "custom" or whatever it's called (I don't have EN here with
me), and set the fields to Author and Year, and leave the rest blank.
When Endnote gets to the end of its criteria list, it defaults back to
the order the references appear in the text (and, hence, in the numbered
style there are no criteria at all).
Note that Endnote is very particular in its ordering by Author. It
orders by the unformatted entry in the field, not the formatted one.
Morrison, A. and Morrison, Anthony will sort separately, even if both
appear as Morrison, A. in your bibliography list... hence point 1 above.

Dear All,
This may be really simple but how do you get Endnote 7 to put
publications which have the same author and year to be put in order of
appearance in the text. For example, with the two references below
Endnote would like the first to be reference 2003b and the second to be
2003a even though they are cited in the text in the opposite order.

What are the logic criteria that Endnote uses for the diferentiation, it
doesn't appear to be either appearance order or title. So what is it?
